Personally, I love Prague far better than Bucharest. Prague (to me) is more beautiful. Bucharest is more gray. Seems like everything is under construction. I have been to each country 3 times. I will be in Bucharest most of July, 2010. Last year I traveled Romania, and I especially loved the villages and Mara Mures area.

They're both great cities. Prague is more historic, feels medieval in the downtown area and has a great bar culture. Budapest is more interesting, culturally and historically (because of the Ottoman influence) and feels more authentic and a bit less touristy. It's also a bit cheaper. I'd say you can't really go wrong either way.
Located in Central Europe, Budapest is quite easily accessed via bus and rail from nearby cities. There are direct bus and train connections between Budapest and all major capitals nearby such as Vienna, Zagreb, Prague, Belgrade and Ljubljana. Both Budapest’s central train station and bus station are easily accessed from the city centre.
Vienna is magnificent and grandiose, Prague is picturesque and medieval. Vienna is more expensive, has better coffee houses. Prague has cheaper and IMHO better beer. All the cities you are going to visit speak German (with the exception of Budapest).
I would add the days to Berlin, Prague, or Budapest. Sounds like the last 2 makes most sense. Plus Salzburg/Innsbruck are a ways out. If you want to cut that 8 hour rail trip add in Bratislava for 1 day only and add a day to Prague or Budapest.
1. That's really a personal choice. Do your homework and figure out what you want to see. Personally, I agree with Andrew and would go to Prague and Budapest, but I think most folks would chose
Prague has some very charming areas but I don't think the experience of being there is as rich and deep as Budapest. Vienna is pretty but is a very unfriendly and antiseptic place. Budapest, which is quite nearby, and sports similar grandeur, is a grungier, more character-full Vienna. It also has way better food and is much more affordable.
